I tried customizing the email that my customers receive when their order has shipped, and now no matter what I do, the subject line shows my personal email address instead of "{{store.name}} shipping confirmation for order {{shipment.order_number}}". I have tried changing it a million times and as soon as I send myself a test, it reverts back to showing my email address on the subject line, even though right before I sent the test email the template displayed the correct info on the subject line. Customers are also receiving emails with my personal email address on the subject line (so this isn't a problem with just test emails). Help?

Thanks for posting in our forums!
We do take the {{store.name}} field this is mapped from the Store name field for your integrated BigCommerce Store, and for your manual order store, this is mapped from the Shipping Address field in Stored Addresses. It does look like you have a valid business name for both fields. Here is where you can view how those are mapped.
I would like to note that you are still using the default email template for your manual orders store, not the "test" template you created. You can update this in Settings> Stores and Orders> Then select to edit your store settings for your manual orders store and change the email confirmation template and save your settings.
An important factor that is likely the reason why you are seeing the wrong information in your test email is that with the test email that you send in your Email Template Editor the data fields are dummy fields- they do not actually populate from your store settings. If you would like to see an actual email you can be CC'ed on your confirmation emails under your "Send Copy of Buyer Emails" setting in your store settings. It does look like you also have this option already selected.
If you have an actual copy of an email that was sent (not the test email) after 4/22/16 with the incorrect "{{store.name}}" variable information I am happy to look into this further.
