We have some products that we ship manually so we need to prevent these products going to shipping easy. We have marked the product as virtual but my client wants to apply shipping rates for the product. Please suggest is there any way to prevent products going to shipping easy.

Marking your products as virtual or digital is a good way to prevent them from syncing to ShippingEasy.
Please keep in mind that ShippingEasy is unable to provide shipping rates to stores, so that would not be something available, whether the products are syncing or not.
