We also ship some ebay orders ourselves, but have Amazon FBA ship out some eBay orders via MCF.

What we have done is set up shipping rules so that based on certain criteria ShippingEasy will automatically send the orders we want to Amazon for them to fulfill. Then ShippingEasy will also pull the tracking information when it ships and apply it to the order which will put it in eBay for us.

This makes it totally handsoff and also immediately sends those FBA orders to Amazon right away so they can get fulfilled quicker, and also gets the tracking uploaded to eBay as fast as possible - it eliminates waiting on a human to do those simple things.

Usually our rules are triggered per item SKU or by category- if we assign certain category names to groups of items that are all FBA fulfillment then it is easy to use a single rule for multiple items.

I'd recommend looking into this, sounds like it could save you a lot of time and hassle.
